Hi. I was wondering, is there a way to enable the notifications to show Quote replies from threads rather than showing you Private Messages or visitor messages? Because over at Bulbagarden, I get [1] on my Notification when someone replies to my post and here at Serebii, It doesn't do that.

And both of the Forums use vBulletin, so why doesn't It show quote/post replies under your notification just like Bulbagarden?

This isn't a feature that comes with vBulletin by default. Bulbagarden uses forum modifications which the webmaster here doesn't want to use.
