Groudon Lv 52
No Item Leftovers
Nature: Lax Adamant
Moves:
Earthquake
Solarbeam
Fire Blast
Rest

This set fails at life. However, the set below does not:

Bulk Up/Swords Dance
Earthquake
Rock Slide
Overheat

Special Groudon is a wonderfully bad specimen considering what it should be able to do given that type of SAtk. rating, so go physical. Bulk Up is a good option considering that none of Groudon's weaknesses are physial and that it has already over-par staying power, but Swords Dance gives it a more useful offensive boost.

Swampert Lv 55
No Item Leftovers
Nature: Quiet Brave
Moves:
Mud Slap
Earthquake
Water Gun
Tackle

Did you really mean to show us Water Gun? Cursepert would own this Swampert anyday. Below it appears:

Curse
Earthquake
Ice Beam
Rest/Surf

Curse on down and run from there. Earthquake is the more obvious STAB maneuver, Ice Beam rids of Grass-types, and Rest, well, brings back the HP. Surf is if you want the SAtk. STAB, but it's not all that useful.

Altaria Lv 49
No Item Leftovers
Nature: Unknown Timid
Moves:
Aerial Ace
Earthquake
Dragonbreath
Sing

Don't kid me.

Dragon Claw
Flamethrower
Haze
Rest

Haze first to give yourself a fair chance. It's your game from there on out.

Flygon Lv 50
Item: Sitrus Berry Leftovers
Nature: Relaxed Adamant
Moves:
Flamethrower
Dragonbreath
Faint Attack
Sandstorm

You're somewhat close to the idea with that set. Still, there is room for improvement.

Earthquake
Rock Slide
Quick Attack
Fire Blast

Fire Blast seems necessary considering that you will have to deal with an Adamant nature. It has as much power as Dragon Claw, and it's useful for taking out more stuff than Dragon Claw can.

Deoxys (normal) Lv 55
Item: Lefties
Nature: Hasty
Moves:
Ice Beam
Thunder
Psyco Boost
Recover

Nick knows Doexys better than me. Take his suggestion.
