What's the proper viewing order for Ore no Imouto ga Konna ni Kawaii Wake ga nai?? Do I add the bonus stuff in between eps 11 and 12?

If it helps, I didn't watch the bonus stuff untill after and managed just fine.

Either way, they come after the 11th episode. They are the alternate ending which follows the light novel. The original ending for the anime was anime exclusive iirc.

We were at Best Buy yesterday and my lady found Soul Eater the complete series on DVD for $45, she picked it up. Out of curiosity I wanted to see if they offered which anime they offered on Blu Ray, Amazon has the Soul Eater Complete Series Blu Ray for $21. I don't really understand the pricing difference, but once we exchange the DVD for the Blu Ray I will finally catch up and finish Soul Eater!

Yeah, that's the difference between retail and Amazon! They can do that because they basically rip off everyone they work with, but don't worry about that too much.
