Has anyone had a Pokemon recover from poisoning by itself before, with no medical intervention? Immediately after I caught a Shinx I had previously poisoned during the battle, the game (Pearl) said "Shinx survived the poisoning! The poison faded away!"

Yes. I have! Sometimes that happens and other times, the poison just faints your pokemon (over time/ if left uncured by medicine).

When your pokemon gets to exactly 1 HP It then says "The poison faded away" that's why.

I have always had Pokemon simply faint before; I did not actually know they could get rid of poisoning by themselves!

Given that Flygon isn't available until the post-game in DP and not at all (unless traded) in Pt, I'm going to assume that this Pokémon is intended to be used in the BF/online and not on an in-game team, in which case you probably ought to figure out a nature and EV/IV spread as well. This page might help you plan that out (more than I could, at least; My understanding of competitive battling is meager at best...).

I'm not that well-versed in competitive move sets, but I suppose I would personally swap out Roost for a Dragon-type damaging move to take advantage of STAB. Of course, that's just me. Though, the moves you give a Pokémon heavily depend on what you want to do with it, so what I would do isn't necessarily something that you would want to.

The Flygon move set there is intended as Toxic stall set yeah? If you wan't to use that set i'd switch out U-turn for Flamethrower or Fireblast. That way, if anything immune to toxic pops up, Earthquake and the fire move can batter them for super effective damage (aside from a few exceptions).

Have another pokemon on the team that can set up Toxic Spikes and pairs well with Flygon and if stalling is the name of your game have a better scout in the team and teach it U-turn (Scizor is probably the most used in this role).

    Flygon

    Earthquake
    Dragon Claw
    Swords Dance
    Toxic

Don't teach him a Fire type move, Flygon doesn't have the best Special Attack. Give him swords dance so you can set up the Toxic then next turn set up SD and help the Toxic along. Earthquake is the best counter for the Steel and Poisons that won't be affected by Toxic, at least for Flygon.

My Flygon has this moveset as a physical sweeper:

    Dragon Claw
    Earthquake
    Stone Edge
    U-Turn

Also it's holding the Choice Scarf and is EV trained in Attack/Speed. I didn't train it myself, someone else did, and I don't actually do competitive battles. I just got one for the heck of it. It's on White though, not 4th gen.

So what nature and items do you think it should hold?

Would choice band be a good choice for this type

Choice band would be a terrible choice. Because you can't even use SD properly. Leftovers I'd suggest Qwaa

First of all, double-posting is frowned upon, and you've one-upped that.

    Secondly, no.

The fifth generation pokemon don't exist in the 4th generation game. Therefore, it's impossible for them to battle. The 5th gen games can still connect with the 4th gen games in respect of trading pokemon onwards from the latter to the former.

Yes, all time based events will halt for 24 hours after you've saved, changing DS systems is the same as changing the time.
