Spiritomb, 4th gen dex says: "It was formed by uniting 108 spirits. It has been bound to the Odd Keystone to keep it from doing any mischief" so when you use the odd keystone you basically set free 108 Spirits that seek revenge for being sealed, something even worse Spiritomb has gender so your group of spirits has gender but wait that´s not the end of it, you can breed it you can basically "create" more groups of evil spirits.

The Old Chateau, in Platinum Daimond and Pearl is altogether very disturbing, including teh Girl that appears in the room on the far right and dissappers again.

Shedinja steal's your soul when you look into the hole on it's back, yet the back sprite makes you look into it.

Apparently, hypno kidnaps children. In most games, you're ten, and you have one in your party.

Pokemon Crystal - It lost its mother after its birth. It wears its mother's skull, never revealing its true face.

Remember encountering the ghost of Cubone's mother in Lavender Tower? That's because she was killed by Team Rocket! Not just KOed, killed! And now Cubone wears its dead mother's skull as a helmet!

I didn't actually find any pokemon creepy. I know there's some place that really creeps me out, but I can't put my finger on what it is. >.<

Cubone's entry seems to suggest that the mother always dies after it's birth. Maybe the baby Cubone kills it just for it's skull? o: It can't always be Team Rocket killing Marowaks.
