Hmm... I don't really have any good guesses at this point. Might as well break the ice with an unlikely answer.

This makes me think of anorith. It's black and slightly brownish, and has big, wide eyes, and it's ancient, hence the "essence of time" part. You find anorith in the desert, which is a strange place for a shrimp to be. As for the shining lady part, I have no idea, again, this is probably wrong.

Im gonna try with Hippowdon. Black and brown. Owned by Elite Four member old lady Bertha. We can first see it when we face her. Also it is found in unlikely place the desert, for a hippo.

I'll add to Cutty's that hippowdon makes sense because sand pours out of hippowdon, and is found in an hourglass, making it the essence of time.

Sounds kind of like druddigon to me. It's got a red head, and moves through tunnels underground, and it knows dragon tail. Not quite sure what the end would be though.

Um, Dunsparce? It lives underground (the only place you can find it is in caves), but it's not a Ground-type. One of its Pokedex entries states that it can dig with its tail to escape, but competitively, it's more well-known for using Headbutt for the flinchhax. Not sure about the Red Riding Hood part though...

Is it ditto? It can be red riding hood by morphing into something else, it can use tail moves, and only has a head. Also, in Emerald, it is found underground. Sorry about not explaining my last one btw.

I'll guess weavile. It can use dig and iron tail, isn't ground type, and doesn't have a hood, but it does have a red crest. The "head" part I can't explain though.

And yes, dig explains the word underground as it can learn it. But it also relates to underground in one more way.
@crimson, yes, it can also learn headbutt. As a matter of fact the last line talks about head based moves and about another thing relates to head.
And no, its not ground type. Obvious enough.
