You've been in Yamaji town, right? I suggest to teach Dragon Pulse to your Flygon 'cause it 1,5x stronger than DBreath and you must wait for Dragon Claw for very long time.
Also, you can teach Fire Punch/Fire Blast (Fire Punch is more recommended due to being 100 accurate and physical) to Flygon.
Vaporeon/Jolteon will want Shadow Ball.

I assume Fly is for traveling purpose. Damage-wise, Drill Peck or even Aerial Ace is better, both deals more damage in 2 turns than Fly in 2 turns.
