It would be very hard to list them, because I remember Ruby as my favorite game, but I think Emerald was better. I also enjoy BW2 more than I currently enjoy Ruby, but that may just be because BW2 is 10 years younger and have better graphics. I also have trouble playing Ruby now because of the lack of a Physical/Special split. So, I think my favorite games would be:

1)Blue, Gold, Silver, Crystal, Ruby, Sapphire, Emerald, FireRed, Diamond, HeartGold, Black, White, Black 2, White 2, any future main series game I'll play-I enjoyed playing them all, it's not worth it trying to figure out which I enjoyed slightly more when it probably is barely that much of a significant difference.
2)Mystery Dungeon Blue-I enjoyed it, just not as much as the main series games
3)Stadium 1 & 2-Been too long, don't really remember it too well, I'm sure I enjoyed it a lot regardless.
4)Snap-I enjoyed it for what it was worth.

Like most, I am bias towards Gen II since it was the first games I owned myself. I think a lot of it has to do with being able to play with others, which definetely adds to the expierence. Nonetheless, here is my list from Most to Least favorite...

White 2 (Although Gen V is good, there isn't enough new innovation to me despite the positive changes)

Ruby (I really tried to like this game, but it definitely made me fall out of love with Pokemon until LeafGreen)

Listing them isn't really an accurate representation to how much they mean to me. Gens 1, 2, and 3 are all really high up, then there's kind of a drop off to 4th Gen games and BW2, but I still really enjoyed all of those. Black and White are waaaaaaaay at the bottom.
