Nicknaming yeah! I did mostly on The sinnoh games,then kinda stopped doing SS and HG. Then started Again this gen. Anyway-

I have very weird nicknames i know >.<
These are my nicknames for three different Pokemon that were used for solo runs:
Arbok named "Relttar" which is rattler backwards, because, you know, Ekans is snake backwards and Arbok is Kobra. Just thought it sounded cool.
Miltank named "Slaughter" a play on words, as Miltank is a cow and cows get slaughtered, but also because Miltank slaughters its opponents in battle.
Leafeon named "Shamrock" just because I liked the sound of it, and I have some Irish in me.
Dont normally nickname, but When Litwick finally shines for me, I'm gonna go Lord of the Rings inspired and name him/her Earendil. If I ever find shiny Litwick that is...

I usually don't put nicknames on my pokemon because i have to think alot, etc. but in some cases i just go for it. A good example is my quagsire, which I named quagmire. It just makes me laugh when I look at it.
I always try to nickname my Pokemon . I'll only name the ones that I know I'm going to always keep(like legendaries, shinies, starters, and Pokemon I just really like).
I'm not overly creative with nicknames though. I'll usually name my Pokemon after characters from movies, books, games, and tv shows. I will try to come up with original names, but that's not very often, lol. Some examples of my Pokemon's nicknames are in my siggy .

I only tend to nickname the Pokémon that I use for online battles, I stick to the original names when playing solo. Usually the reason is because I'm not creative enough to come up with anything witty/interesting.
I have nicknamed most of my pokemon. All are not very imaginative. Rattata named Ratty and so on. But I have also Raticate Ratigan and Splinter. Splinter kinda belongs together with my Turtles team: Donatello (Torterra), Leonardo (Blastoise), Rafael (Torkoal) and M. Angelo (Golem.... yeah that Michelangelo was kinda problem.... it's too long. Just like Rainbow Dash- so my Rapidash is just "RB.Dash" I also have Twilight which is shiny Ponyta. And Pinsire named Shredder.
So yeah I name pokemon after tv-shows, movies and so on. Metagross Grievous (after General Grievous from Star Wars), Crawdaunt Davy Jones (Pirates of Caribbean), Gallade D'Artagnan (Keldeo could've been D'artagnan as well being based on it) and things like that...
I have named most of my starters with royal names Alexander(Blaziken), Julius (Infernape), Napoleon (Empoleon naturally), Edward (Emboar), Charles (Swampert- could've been better for Charizard maybe but that one is Spyro already:P )
I like nicknaming it makes pokemon more individual and it's funny to to think about nicknames. Lately I have ev-trained some pokemon and named them after their strenghts- like Blastoises Sweeptoise and Wallstoise :P
One of the weirdest nicknames must be Shiny female Lopunny named Playmate....nothing to worry it's just a joke and my girlfriend always laughs for it.

I usually try to collect Pokemon from each generation, and either transfer them over, or in some sad instances, if I can't, I'll re-catch them, nickname them the same name and train them until I can repeat the process. I named my team (Battalion) and all 20 of them are in my Pokemon Black 2 as of now, and I'm hoping to transfer them over, along with whatever few additions I have in Pokemon X&Y.

I'm particularly stubborn when it comes to having certain Pokemon shiny, and will pretty much spend as long as I can to get it. I'm really, really hoping there is a way to transfer them over to Pokemon X&Y as I would be devastated having had them for so many games.

Sometimes I like to give my Pokémon stupid names. (Only because I love them.) I gave my Samurott in White 2 the name Oshmagosh. I didn't come up with it though. I was such a stupid name that I had to name my Oshawott that when I got it. I also named my Combusken in Ruby Hot Wings. That's pretty much self explanatory.
Some of my favorite Pokémon (In no particular order.):
I try to nickname every Pokémon I am planning on keeping, usually favourites of mine. Sometimes I can sit for hours trying to come up with a nickname, which is a bit annoying, but oh well.. Like several others has mentioned, it makes it feel a bit more personal.
Some of my personal favourites:
Serperior - Agincourt - Comes from the Battle of Agincourt which was a major English victory over the French in the Hundred Years' War.
Roserade - Nejibana - More or less means Twisted Flower in Japanese. It's also the name of Shiba Kaien's Zanpakutou. (Bleach).
Chandelure - Benihime - Crimson/Bloody Princess in Japanese. The name of Uruhara Kisuke's Zanpakutou. (Bleach as well).
Kingdra - Trafalgar - Another battle, this time the Battle of Trafalgar which was fought by the British Royal Navy on one side against the combined fleets of the French and Spanish Navy. This happened during the Napoleonic Wars. Guess who won?
Milotic - Albion - Is the oldest known name of the island of Great Britain.
Luxray - Remscheid - The famous discoverer of x-rays, Wilhelm Röntgen, was born in Lennep, which is today a borough of Remscheid, a city in Germany.
Kyurem - Weisslogia - The name of Sting Eucliffe's dragon parent, they are both from the manga Fairy Tail. Weiss (weiß) means white in German and I think logia has something to do with religion..
I have a lot of other NNs, but I won't bother you with every single one of them. Heh..

I like nicknaming pokemon! I do not understand people, who can't give nicknames! I nick my pokemon for many reasons, when I started playing pokemon, I did not, but later I did a lot. First, I always name my starter! Usually I name it with words that I like or with self-created words, because I think that the starter is the most important pokemon in the game! For example my Mudkip(MUDKIPZ ROCK!!!) named JUSTICE and Bulbasaur named MERCY, I also think that I will name my Froakie- Lucky(because I like Luck and Irish Stuff!). Sometimes(especially when I replay the game, or play an older gen game, or a remake) I name pokemon, that I catch just for CATCH'EM ALLing with things that these pokemon have to do something with.For example: Wingull- Sea, Mightyena- Bark'n'Bite or Sableye-Sharp. I name my pokemon in so much different ways! Once I even name my Bidoof-Pupirish, because I thought that it cries like that!XD I also invented a whole strategy naming pokemon with other pokemon, for my pokemon to be though against the opponent! For example naming Torterra-INFERNAPE.
I've never nicknamed my pokemon, I guess it's cause I'm not very creative eg I'm doing a Nuzlocke challenge and my torchic is named chicky and my poochyena is named poochy. I not good with nicknames.
I've always played pokemon rather casually I pick pokemon based on if I like the look of them, not types or moves, yet I never find the game difficult, I am still good at it.
I only just found out that psychic is good against poison, or is it the other way? I also still haven't memorised how psychic/dark/ghost/normal effect each other.
I have never ever nicknamed my pokemon. Like not a single time. It's not that I am not creative (at least I think I am), I just don't like nicknaming them.

I only recently started to nick pokes while doing my personal "challenge mode". But i got some really good nicks. The reason for them? sheer randomness. I just think: "what's ths pokemon traits? so here they are:
absol - apocalipse - announcer of doom, fits it perfectly
magnezone - megatron - There's something about magnezone that just screams transformers
wailord - battleship - because that's what it is
braviary - falcon - nothing much here, simple and cool
roserade - ivy - soul calibur reference, reminds me of that ivy
heracross - powerbuzz- because he buzzes and he's powerfull
hydreigon - overkill - because...you know...evil hydra dragon

I name all of my Pokemon. Here's some of them.
Samurott: Dianamon: Because I thought that you could make your own movies in the Pokestar studios, and thought that I could make Digimon
Crobat: Leechla: My first Zubat was nicknamed Leechla because it only knew Leech life. The name stuck.
Umbreon: Eevai: Just a cross between Eevee and Levi. I have no idea what I was thinking.
Empoleon: Silverpool: My Empoleon in my Platinum game is named Silverpool, so I named the one to go to my White 2 game Silverpool as well.
Latias: Sparrowmon: I was really into Digimon at the time, and I named it after a Digimon.
Typhlosion: Firetail: This guy was my first Pokemon. I named him Firetail because, well... Cyndaquils have flaming bottoms.
Shiny Hypno: Cherry: My first shiny besides the red Gyarados that's in the Lake of Rage. It's pink. Cherries are sort of pink. Therefor, the shiny Hyno's name is Cherry.

Usually I find it easier to go with a theme for nicknames, because outside of that my imagination is terrible. I find naming my shinies difficult, because I don't know how many I'll get, I'd run out of names if I tried to go with a theme.
Just booted up my half-finished copy of FireRed to see my nicknames, some of them obviously inspired by the manga, but this was before I had a set theme, so they do appear to be pretty weak on the originality:
